I clean them with a mild soap and toothbrush, then rinse well with water in the morning. I also floss, brush, and rinse my mouth with mouthwash then. An hour later, I notice my breath gets bad again. I need to be able to fight this breath. I also can’t chew gum.

It could be your toothpaste. Try using one that has breath strips or breath beads in the paste. I personaly recommend Crest – there’s one with whiting and breath strips and one with just the breath strips. It works wonders!
I am pleased to tell you that you have not been properly informed about the major cause of bad breath, the bacteria that are on the top of the tongue. Sometimes you can see this bacteria a white stuff on the tongue, especially on the back of the tongue. This must be removed in order to get rid of bad breath. Mints, gum and mouthwash just cover up bad breath for a short time, just as you have experienced. I recently learned about OraBrush tongue cleaner. I clean my tongue when I brush my teeth and my mouth feels great and I have cure my bad breath. http://www.orabrush.com
I don’t think it’s got anything to do with your invisalign braces. I’ve been wearing them for almost a year and not had any bad breath. And i’ve read loads of comments on clear-braces.org and never heard anyone complain of it.
It’s more likely it’s coming from your throat and tongue area where bacteria collects. u can probably get some stuff from the pharmacy for it – or try gargling with something anti bacterial
Stick your tongue out and look in the mirror for a whitish-yellow color. These are the remains of food deposits that react with bacteria and cause bad breath.
Brush your tongue daily or use a tongue cleaner.
